I am setting up PRTG in a new environment. I would like to setup the two SMTP relay servers; however, I would like server (1) to be our internal relay server and server (2) to be the built-in mail relay. Is this possible to setup?

I'm afraid this is not possible. You can only use either the inbuilt solution or one/two specified mail servers.
