We want to add a connection in the Enterprise Console that goes through the internet or a VPN. Where do we have to make changes in our firewalls? Do we need to allow certain ports on both sides or only on the side where the core server resides? Must a core server be accessible from the internet or a WAN in order for the Enterprise Console to connect to it?

Actually, the Enterprise uses the exact same ports as any webbrowser would do. If you run on default SSL settings, this is TCP port 443. You can find a list of all required ports here. And you're right, the PRTG server needs to be accessible from WAN via NAT / PAT or VPN.
