Currently we are using PRTG to monitor multiple customers. This leads to the fact that we would like to change the .pdf report included in the e-mails to have easier sorting later without renaming the .pdf files. I'have seen the possibility to change it via templates. But this option could have the consequence that updates are not working properly and that the changes area blown away every update.

Dear Onuy,

I'm afraid that the naming of the PDF documents is hard coded and cannot be changed. The PDF files will include the name of the report which can be changed in the settings via the web interface.
