I've recently replaced my cisco 3750 switches with Cisco 3850, and now PRTG won't detect Port-Channels, has anyone come across this?

The Port-Channel is a proprietary technology from Cisco, different vendors (or somethimes different devices even) will have different ways of reporting this data via SNMP:
What you can do to workaround this is is monitor the physical interfaces (for traffic) and use a Sensor Factory Sensor to aggregate the data from multiple sensors.
You may also experience similar issues regarding the monitoring of VLAN-interfaces, they also behave differently based on each vendor's implementation.
